Normally when I have faces maket, I press enter when over the face to seperate it from the shell.
Is there a way to do this for multiple selections over many shells?

Even better would be if you could mark a polygon face and have it search for similar or same faces.

No sorry, not currently.

But I did play with your mesh a bit, and if you segment with the threshold set low (i.e. 10 degrees) and weld set to off, those end caps will be separate to start with. When packed those caps are together in the bottom left corner, so you can move them all off to the side, LMB select everything else, then click on Weld Gaps to join the side polys up. A bit of manual cut'n'weld is needed at the end, but most of the work has been done for you.

I just remembered there is! Down the bottom of the "Groups" panel is a "Detach Marked Polys" button; you don't need to select any groups first, just click the button and it'll do exactly what you want.
