Here I have started to remap part of my hosed project. I updated the obj file to show this as mapped. |

Then I closed down UVLayout and reopened it. Then I opened the file I previously updated. The one with uvlayout at the end of it. Using these options. |

Now everything is in the uv space and the previously flattened mesh is now red instead of green. |

You'll find that "Set All UVs on Save" is probably ticked in your Preferences. This means that any undropped geometry is just planar projected into that negative UV tile on export. I found that some packages (I think Softimage was the main culprit) wouldn't load OBJ files unless every vertex had a UV value, so "Set All UVs on Save" became the default.
If you untick that preference, then UVLayout wont assign UVs to unflattened geometry in the future. To fix up what you already have, use Shift-D to undrop all the stuff you have in the negative UV tile. To get rid of the red in the flattened shell, just reflatten or use Rescale under the Move/Scale/Rotate panel.
