Blue mesh when uniform scaling and mesh select for xforms?

Thanks for the great app! I do have 2 questions though.

I have a rectangular uv mesh for a cyndrical model. I want the seam
down the cylinder to be at v 0 & 1 so my texture wraps when scaled by
whole numbers.

I flattened the mesh and everything looks fine and green, and the
texture isn't squashed in the 3d window. However I then do a uniform
scale to get the edges at v 0 & 1, and it all turns blue. But the texture
squares still aren't squashed.

If I scale down the u dimension until it's green I see stretched squares in
3D. It seems like the uniform scale shouldn't have turned things blue.
I don't have any other meshes loaded in.

How does uvlayout determine when to color things blue/red? Does it
look at surface area ratio with the original quads? Or is it comparing
edge lengths somehow?

I also had another question. With 3 meshes in the uv window, how does
one select which one will have non-uniform scales applied to them (i.e.
scales applied through the Move/Scale/Rotate ui)? Selecting shells
doesn't seem to do it. It's always operating on the same mesh.

Purely by area, so yes, if you scale it up in one direction and down in the other, it'll will show green even though the UVs are now stretched.

Mostly the colors are there as a guide when flattening out more complex shapes, showing you where you might need to add additional cuts/seams to get rid of the red areas.

Hmm, it should do. If no shells are selected, then the xform will operate on all unlocked shells. Shells are selected with the left mouse button, and the edges will turn green. Have a look at "Picking Shells" under the Basic section at uvlayout.com/videos for examples.
