what is the difference between the meaning of the blue and red coloured squares?

The coloring is an indication of the type of error/distortion remaining. Green means very little distortion, red mean stretching, and blue is compression. If you go to the 3D view, and turn the checker grid on with the T hotkey, you'll see how the grids behave in the different colored areas.
