Does UV Layout change the point order of a object ? |

Not normally. The only time might be if you've ticked "Clean" in the Load Options window, because that will change the geometry to fix non-manifold edges and other confused pieces of topology.

After Unwrapping in UV Layout and bringing the UV into a 3D app they look like this;
Looks Good
Import the UV into Mudbox
What happened ? |

That first image looks fine, so I think the data is OK. Check your options when importing the mesh into MudBox, because that appears to be where the problem is.

This has nothing to do with UV Layout nor with Mudbox, but with Softimage's obj importer. Also, is not the point order that has changed but the samples order.
You can fix this by using the cycle tools in softimage's texture editor: select the disconnected faces in the texture editor and use the cycle tool until it looks fine.
