Hi there.
Is there a way to skip the "pack all" process of packing each box content before packing everything? I carefully arranged box content and "pack all" is making a complete mess.

Yes, use the packing ']' hotkey. If you aim the pointer at a box, it'll just pack that box, otherwise everything gets packed except the insides of any boxes.
