In the Pro version of UVLayout you can box the overlapping shells (found in the Pack tool) and lock that shell and they wont be moved apart when you pack everything.

Have a look at the Copy UVs tool ... it will automatically stack matching shells on top of each other, and locks them for you too.
As for locking, if you want to do a lot of shells at once, just aim the pointer at empty space, tap L, and then you can stretch a box around the shells you want to lock.
And for "no hotkey for "New Box"", have a look at the configurable F1 thru F6 keys (down bottom of Edit panel, under Settings tab). You could, for example, map "Now Box" to F1, then you just have to tap the F1 key to make a box.

Are your shells organized into different material or polygon groups?
If yes, then you should be able to use the Groups "Box and Pack by Group" tool. Lock all your overlapping shells first (i.e. tap L over nothing, then stretch a box around all the overlapping shells). You would then pick all the groups for your overlapping shells in either the Polygon or Material groups list, then click on "Box and Pack by Group" and each individual group will be boxed. The repacking of each box should do nothing because all your overlapping shells are locked.
If your overlaying shells aren't in groups already, then unfortunately I cant think of any other way to do what you want quickly.

So I've got this working now, and you'll find a new "Box and Lock Overlapping" button in the next beta or update release.
Click this and all overlapping shells are boxed and locked, so they'll stay overlapping when everything is repacked.
