I've gone through all the vids and couldn't find the answer to this. After you flatten the mesh, what is the difference between the meaning of the blue and red coloured squares?

The coloring is an indication of the type of error/distortion remaining. Green means very little distortion, red mean stretching, and blue is compression. If you go to the 3D view, and turn the checker grid on with the T hotkey, you'll see how the grids behave in the different colored areas.
